The names Kaoru and Hayate in other animes have been use like this:

Kaoru for a boy and Hayate for a girl

Could someone expalin me!!

Some names can be cross gender, be used for both genders. It just so happens that you probably saw animes with the usage of names like that

I'll be honest with you, I thought Hayate was usually a boy's name xD
As for Kaoru, I'm pretty sure it's typically a boy's name. The more feminine version is Kaori. But, I'm no Japanese expert so I could be VERY wrong.
However, it's also very possible that they're unisex names or they're just being used unconventionally (my own Japanese grandmother has a name typically reserved for boys, but I'm 100% sure she's female xD)

As the other two have said, some names can be both for a girl and for a guy. It doesn't really matter since it works for both. Like the name Yuuki (Yuki, however you want to spell it) can be used for both a male and female, it works both ways, and the meaning isn't extremely feminine or extremely masculine, so it doesn't really matter if it's for a boy or girl. The meaning is snow, by the way. It's a neutral meaning, and the name isn't spelled in a girly or boyish way - if that's possible.

Hayate for a girl name? Hmm, I haven't heard of it. Though I have heard of a girl Kaoru in other anime/mangas. The name Kaoru is very common - I think - actually.

There's also the case of Misaki-sensei and Misaki Harada having the same name but being different genders.

Actually, the examples you gave work a bit differently ^^

For Yuuki, while it looks/sounds the same, the kanji can be different, therefore giving them different meanings (that are decidedly more masculine/feminine). And, out of the examples I've seen, Yuuki as a name does not mean "snow", but again, this is only speaking out of very limited experience with Japanese ^^

As for Misaki-sensei v.s. Harada Misaki...I was always under the impression that Misaki-sensei's name is his family name, whereas Harada Misaki's "Misaki" is her given name. And again, I believe they are made up of different kanji.

Hayate for a girl is in an anime and manga called Mahou Shoujo Lyrical Magical Nanoha As (second season)

In Japanese, peoples' name can usually be written as "Kanji" (i.e. modified Chinese characters). And many "Kanji" have the same pronounication, i.e. they are written the same way in terms of "alphabets".

Though I am not Japanese, I know "Kanji" pretty well in my langauage.

In Gakuen Alice, the "Kanji" for Kaoru is (very) feminine; whereas the "Kanji" for Hayate is probably for guys, it "looks" way too boyish for girls.
